Did the cap just pop off? If you can just pop the cap back on after you are done I don't see why you couldn't make up some kind of swab with a wooden skewer and some cotton cloth and clean it best...

I wonder if it would be a good idea to drill a small hole into the vent pipe to allow water that accumulates to drain down after applying the flood coat of sealant as you suggest?
