I've often recommended the Seaway Trail as a pleasant (and less expensive) alternative to the NY Thruway when crossing New York State.
While it is still far more scenic, a heads up on the section on NY 104 through Oswego. Lots of construction, including torn up pavement, flagged one lane sections, and some narrow areas. Only about a 2 -3 mile stretch, but not much fun...

Would it be better to pick up NY 3 in Hannibal and take it up into Mexico?

It is a bit longer and goes through the "city" of Fulton but would probably be better than the stretch of 104 they are rebuilding. You can also hit the county & town roads north of 104 that go through the college to get around the bad section, although it is easy to get lost, and I wouldn't do them with a large RV. If you do, you will drive by my house, and a bit further on, be able to stop at Rudys on the Lake for a fish sandwich! That's what I had for dinner. They serve Poutine!
