Being a forced air furnace, location of the thermostat does not matter a lot. The air currents made by the furnace will eliminate any hot air rising as it naturally would.

One issue to deal with, with a higher output furnace would be more cycling. With a higher output, it would heat up quicker, so you would have more cycles, and more fan time with the air clearing...
